Police have charged 34-year-old Christopher Moynihan with making a terroristic threat, which is a Class D felony.
State police say he threatened to kill Jeffries, the House minority leader.
He is the first pardoned Capitol rioter to be arrested over alleged political violence.
He is being held at the Dutchess County Justice and Transition Center in lieu of $10,000 cash bail, $30,000 bond or $80,000 partially secured bond, and is expected to reappear in court on Thursday.
Moynihan was with the first wave of protesters to enter the Capitol on Jan. 6, 2021.
He was convicted in Aug 2022, sentenced to 21 months in prison and was one of more than 1,500 pardoned by President Trump earlier this year.
Jeffries released a statement on social media saying he is grateful to law enforcement for apprehending the "dangerous individual who made a credible death threat" against him.
