It happened shortly after 10:30 a.m. Sunday outside the migrant shelter.
This was the second incident to happen in just a matter of weeks at the same shelter, which is run by New York City, for about 3,000 adults.
Just last week, police swept the same shelter to look for drugs and weapons, forcing its occupants to wait outside. Nothing was found.
Two weeks ago, an innocent bystander who was staying at the shelter was shot and killed, two other people injured. Police then impounded cars and mopeds linked to migrants. No arrests were made in that case.
City officials have stressed that people are not allowed to just set up camps on a street or in a park once they max out their time in shelters, but that has been happening near this shelter and other shelters as migrants return areas and people that are familiar.
The 26-year-old man was taken to Harlem Hospital in stable condition.
There is no word on what led to the dispute.
Police are looking for a man who fled the scene wearing all black clothing.
No arrests have been made.
