NEW YORK (WABC) -- Heavy rain and dangerous flash flooding remain the biggest concern overnight and into Wednesday morning as slow-moving storm system pushes across the Tri-State area.
There were multiple lows developing south of the city Tuesday night. How much rain, and how long it will last over the city depends on if the low cuts right up the coast or over central Long Island.
If it comes up the coast, that would prolong some of the heavy rain into New York City into 4 or 5 a.m. before it pushes north and east, and would maintain the heavy rain longer into morning hours over the Hudson Valley.
More likely is that the heavy rain will last until at least 3 a.m. in the city before focusing more north and east of the city, but it could still make for a rough morning commute.
Some parts of the Tri-State had already seen close to 10 inches of rain, like areas of northwestern New Jersey.
An AccuWeather Alert remains in effect Wednesday morning due to the potential for ongoing flooding problems and a few lingering showers, especially north and east of the city. Conditions should slowly improve through the day, with clouds breaking for some sunshine and only a chance of a spotty shower or thunderstorm during the afternoon. Widespread heavy rain is not expected after the morning hours.

Wednesday's forecast is more about dealing with the aftermath of overnight flooding than new severe weather. Travelers should allow extra time for the morning commute and remain alert for any flooded roadways.

A Flash Flood Warning has been issued for parts of New York City and New Jersey.
The warning was issued for Manhattan and Staten Island in New York City, and Essex, Hudson and Union counties in New Jersey until 12:45 a.m.
An animal sanctuary called "Goats of Anarchy" was inundated with rising flood waters from Tuesday's storms.

The skies were downright hostile to travelers on Tuesday At one point, there were ground stops at all three airports due to thunderstorms.
Mario Sandy tried all day to get to Canada. He had five flights cancelled. He even raced from Newark to LaGuardia hoping for a ride.
Despite his travel nightmare, he remained positive about it all.
"I'm always positive about everything. Yeah. Yeah, I like to be like that. You know. Yeah. I have a lot of faith," Sandy said.
Thankfully, he has a place to spend the night and will try again on Wednesday.
Adding to the weather woes, American Airlines had to temporarily ground all flights nationwide due to an IT outage.
Jasmine Mista and her family were buckled up, on the plane and ready to fly to Buffalo when everyone was told to disembark.
With the system down on American Airlines, she couldn't access the website and says she will have to regroup later at a hotel.
The worst part: time is not on their side. Her sister is getting married on Wednesday, and most likely, they will miss the happy event.
"It's really frustrating because this is our first time coming here, trying to enjoy the moment," Mista said.

American Airlines was able to fix their computer system but getting flights back in the air and taking care of all the stranded travelers, will take time, and patience.
